You need to complete the whole game and also play the post game if you want to unlock the Master Ball.
This basically means that you will have to finish all three storylines, including all the missions and the quests too.

Now you might be thinking about where you can use the Master Ball. You can use it in your post-gameplay. Another opportunity is if you have not caught the Legendary or the Shiny Pokémon, use the Master Ball.
